Location
The Euruskan Commander can be found in Scorched Enclave while doing the Target Locked mission.
Strategy
Usually, he will be near Toothy. The best moment to take him down is if he gets separated from Toothy. He's armed with an AK/RPK(?), so it isn't different than killing a Euruskan Infantry soldier.
